Well my thoughts were: lock the refugees in one of the holds and seal the vents but keep the doors open so that there is no way for them to sneak into the ship. Also segragate them if there is space into the corners of the hold and prevent them from moving from corner to corner. That should limit any infection and keep them quarentined.
Meanwhile, we prep the guncutter. My thougths were to load it with: us, spare pilot, 2 navies to guard while we're away, Vox with spare to communicate with the ship, emergancy beacon, couple of emergancy ship kits, void suits for all, rebreathers for all, las cutter, a doily or something to carry da loot (if any), spare guns as needed, if possible detcord/tape and some democharges, spare food.

Right then. I primarily agree with all of Hidersine's suggestions but I have a few caveats.
First, to avoid any attempted riot, I'd suggest some propaganda for the refugees to explain quarantine. Maybe something along the lines of "Your immune systems have been weakened by being in space for so long and we don't want to unnecessarily expose you to any germs the ship might be carrying." If you make people think you're doing something for their benefit, they tend to accept hardship more easily. It would also give us an excuse to separate the colonists from the Brotherhood. Moreover, we could disguise security personnel among the medical staff to lessen the psychological pressure of being guarded.
For the guncutter, everything looks good though we need space for the warhead. We definitely need at least one NPC pilot given our history in that arena. I'm not sure if any such things exist in 40K, but if possible, we should take precautions against insanity/corruption given we're exploring a xeno citadel. Also, if I remember correctly, Martek wanted to join us for the assault. Might not be a bad idea to have a space marine supporting us, and if necessary, we would have the privacy to deal with any differences of opinion that might arise. It's debatable as to whether a rogue Space Marine ally or the goodwill of a Space Marine chapter (if we turn over Martek's geneseed) is more valuable. The former would be more likely to assist on individual missions, but the latter has far more influence and resources. The chapter is also likely to be far more resistant to manipulation, so we need to take that into account.
Further, on a more general note, we really need to establish some sort of NCO for the crew so that we have some interface with morale and someone to leave in charge when we're gone. Yes, it means one more person to watch for subversion, but spying is going to be inevitable as the campaign advances. And at times leaving a known spy in place is better than dealing with an unknown spy. At least with the former, you can control what information they pass along.

I agree on those points except it wouldn't be geneseed we're having to heave back; it will be Marteks dead carcass. I don't think that the space marines would let us take out his geneseed ourselves even if we did know how.
The closest thing to anti-insanity/corruption is ritual meditation followed by having a missionary/preacher come along with us.
And we definitely need to meet our Riker and the other bridge crew to make sure we're leaving it in stable hands. I don't think spying on him will be a problem, if you're worried about him I can always check him out.

As to Martek, true enough: I was using the geneseed to represent the whole.
And as for our Riker, it wasn't so much spying on him that concerns me (though naturally some supervision is appropriate) but rather that he would be best placed to spy on us. Either way though, we can turn it to our favor.

Also what about our new captain that we poached off the brotherhood, do we even know anything about her? and what her personal opinions are like?
I'm all for adding a ship to the fleet but not if its captain is gonna be more trouble in the long run. Supplanting her later could easily go against us.

Also do we have any idea where we are? have we actually stopped and consulted the starcharts and the light of the astromican to calculate where we are in the exapnse (?).
